Because when the other player picks up the challenge, he then also gets it in his folder and can deploy, immediately if wanting to since already online. Instead of the game showing up with the first player, who may not be online again for some time.

Question about this procedure. In the first set up screen I have to pick side A Army and pick Side B Army. If I am going to select myself as player B in the next screen after this, do I put my army in Side A or Side B on this first screen?
I would think I would have to put my army in the Pick side A Army because that is the only way that I could ever pick "own allies" if I needed to do that.

In the first set up screen (where you select the armies), you put your army as Side B and the opponent's army in Side A. In the next screen after that, you select yourself as Side B.
So in an Ancients example, where you are Carthaginian and will play against an Apulian player, with you setting up the challenge, you put Carthaginians as Side B:
Then in the next screen, you select Side B as the (i.e., your) player side:
